I'm pretty sure Fei would implode Naruto, given that Fei is basically the physical manifestation of the power of God. Upon Id and Fei becoming one, Fei gained full access to the ludicrous levels of power that entails. You don't really get to see a mechanical benefit from it in-game due to Fei believing that level of power having no place in the world, but I'd wager he would resort to using it if sufficiently backed into a corner. After all, meeting Elly renewed his reason to live; it goes without saying that he would fight to defend that life tooth and nail.
Even beyond all that, you've got the Xenogears unit. That gear, even with Fei willingly refraining from using his full power, was enough to take down an interstellar superweapon stated to have possessed enough power to wipe away entire solar systems.
